No tengo experiencia con ese repositorio en particular, pero mi instinto me dice que tiene algo que ver con los finales de línea o las codificaciones de caracteres. Intenta escribir 'git diff' y ver lo que Git * piensa * es diferente. Entonces vuelve con nosotros con esa información. – Amber

De alguna manera, la salida probablemente se jodió con los finales de línea. 'git diff' le mostrará que el carácter de fin de línea ha cambiado en todos esos archivos. Alguien más puede encontrar la configuración que necesita para detener esto. 'git reset --hard HEAD' es una solución temporal, pero solo soluciona el problema temporalmente. –

Un montón de cosas podrían haber sucedido. Usted, o alguien más, puede haber cambiado los permisos de archivo con un 'chown' recursivo (Lo cual se considera modificado). Una cosa que puedes intentar es (truncado porque va a exceder el límite posterior del cuerpo stackoveflow lo contrario). git update-index --refresh en caso de que de algún modo el caché de la información del filestat se haya visto mermado en el proceso de clonación (¿tal vez por un ajuste de reloj ntpd o similar?). Si eso no ayuda, probablemente tengamos que saber cómo se ve el resultado de git diff para ayudarlo más.

Los comentarios son probablemente correctos en su sospecha de terminaciones de línea. Intente configurar esta opción:

git config --global core.autocrlf true

Luego, vuelva a clonar el repositorio.

Utilice un valor de true en las ventanas y input en OSX/Unix.
