La principal diferencia en el lenguaje es que en Java 6 puede agregar @Override a métodos que implementan interfaces y en Java 5.0 no puede.
Si tiene un problema al migrar, es probable que sea una carcasa oscura en alguna biblioteca. No encontrará nada que pueda causar un problema en el idioma.

Los duplicados se eliminaron porque ya no son relevantes para SO (que, dado que Java 1.6 está fuera de soporte, tiene sentido). En consecuencia, esta pregunta debe mantenerse cerrada y eliminada también, por el mismo motivo. –
